Different Headers on Different Pages

Is it possible to have multiple headers within the same site?

For example, I want the main pages to have a certain header and then have sort of a subset that I would like to have a slightly modified header with a different navigation and logo.

I know there are some plugins that help in achieving this, but I don’t think they are compatible with Jupiter.

You can override Global Settings for each page in the page editor.

Is it possible to upload and use an alternate logo?

Hello,

When you enable “Override Global Settings” option in the page editor in Jupiter Styling Options section, you have the option to upload another logo there.
